Long story short, the original engine in my WJ developed rod knock. I bought a replacement engine out of TX and installed it along with the harness that came with it.
Turns out the replacement engine is a federal model and my original engine is california. It appears the engines are the same but the harnesses are different. I have a connector near the firewall on the passenger side that is not connected to anything, and none of the O2 sensors will connect into the single connector in the federal harness.
When I turn on the key, the fuel and volt gauges are all the way to the left and my OBD scanner shuts off. If I remove the crank position sensor from the block (leaving it plugged in), the gauges work again and the scanner works and says there are no codes. These symptoms match the 2nd issue described in this link that states the problem to be the Crank Position Sensor:

I'm trying to determine if I need to swap out the engine/trans harness for the one I took out, which I'd like to avoid since I cut it and would need to repair it.
If someone can help me get on the right track, I'd really appreciate it. I'm having a hard time finding wiring diagrams that show the difference between the CA emissions WJ and the federal WJ. I might be able to do some wiring tricks to get it to work, otherwise I'm going to have to go through the painstaking process of swapping the harness.
